Yes he was, or they were. Raiden fights both of them. Remember they were in Outworld and they appear on the building along with Sindel.

Liu Kang steps on him when he defeats him. I'd say that was killing him 
All bad guys (except Scorpion) got killed in the movie.
Kano got his neck snapped.
Goro got kicked off a cliff
Sub-Zero got killed by getting impaled by that huge icicle
Shang Tsung got killed by falling on a spike
Reptile got killed by getting stepped on.
Scorpion is the only one that got killed but returned in MK2 movie, cause he's a Ninja Specter.
The Reptile's in MK2 movie were obviously other Reptiles, there were more, they just never go introduced.

You have missed one question, the Scorpion and Sub-Zero question.
The last one is not right either. Remember what Kitana tells Liu kang
"IN the Black Tower, you will face 3 challanges,
You must face ? You must face your ? and You must face your ?
Those are the 3 I mean.
And in Annihilation, Raiden fights 2 ninja guys, who I belive are Reptiles, it might not have been Reptile himself (the one from MK1) but they are other Reptiles, they made noises like Repy does anyway.
Remember when the heroes arrive in Outworld, Sindel appears on some building, there are also 2 ninjas with her. Raiden goes and fights them both after crashing through the wall after getting struck by Sindels fireball thing. I am sure they are Reptiles.
If not, then who the hell were they?
