No...you have to unlock all the arenas in the Story mode, I do believe a few of them require Ko-Op play, but, I am not sure, It's been a while.

does anyone know where to find the Smoke missions. I've made to the Shao Khan, Kintaro, Shang Tsung fight and I haven't found a single Smoke mission. Are they before or after this part of the game?

They're before that part. You can always go back and do them. You have to talk to Smoke in the Living Forest if you haven't already.
Locating Smoke: There is an area with a river running through it. Jump across the first section of the river to find a living tree and 4 clay statues in front of a stone structure. You must throw one of the clay guardians into the wall to break it. ~MKKSG
IGN posted:
#1. Break Walls in the Soul Tombs to reveal a secret fatality. This is an area with spikes on the ceiling and about 6 Tarkata in the room. You can see out on the far side of the room and you need to break the four center sections of the wall.
#2. Destroy a statue in Wu'Shui academy and enter the Warrior Shrine. The Warrior Shrine is at the VERY start of the Wu'Shi area.
#3. Offer 3 Sacrifices in the Sacrifice Room in Soul Tombs. You need to go through the room that doesn't have a green or red symbol above it and then do air throws to get the Tarkatas into the spiked areas.
#4. To unlock the Portal, find all Purple Portals and throw an enemy into each one. There are only 2 portals to throw mobs into. One is near the Evil Monastery and one is at the lower level near the climbing spot.
#5. To unlock MK II, enter the Portal and survive in the frozen peaks. After you enter the portal you just need to keep killing the guys that show up until it says you've won. We found that tossing them off the side seemed to prove quite useful and then just killing one when you need to recharge your life a bit..
Highlight for Missions info, unless you'd rather find out for yourself.

I have successfully defeated Shao Khan, quite easily in fact when done correctly, and I noticed a character that looked like Quan Chi that picked up a medallion after Raiden turned Shao Khan to stone. What's up with that? and second when the ending credits rolled and the game autosaved I went to load game again so I could revisit areas and unlock sum stuff but to my suprise the game loaded to where I was before I defeated Shao Khan. The game said it autosaved so I don't know what the heck happened. And I entered the arena again and fought him again. Why did the game do this? Each time I beat him the same thing happens. I beat him once isn't that enough? and also how do you unlock Baraka?

A piss. Sumhow my data got corrupted and I lost all my progress in the game. Sooo now I must start over. I don't know how the heck that happened. I went trough the proper saving processes, so I wonder if it had to do with any cheat codes I did corrupting my data. I know in other games if you use cheats it could corrupt your data.

Probably. Either that or other ways data can be corrupted is if you turn the power off, reset, or open the console while the game is saving. However I had corrupted data one time when I didn't even do any of those. It does suck.
About your above post, wherever you last saved your game is where you'll be when you load it, even if you have already defeated Shao Kahn. You don't need to defeat him again in the same story mode. But there's also other story modes with Kung Lao, Scorpion, and Sub-Zero, and ko-op. They add to the percentage.
