I'd think Sub-Zero is stronger, unless they were fighting in the Netherealm, in which case, Scorpion would be much stronger. As for who would win, that would be Scorpion, simply because he can constantly return from the Netherealm to try again if he lost. If he's determined enough, he will win eventually.
About future MK games, Ed Boon said they wouldn't make an MK game without Scorpion or Sub-Zero, and he didn't say EVERYONE would be killed off after MKA, but most of them would be. If I were to guess, I'd assume Quan Chi and Kitana would return. Quan Chi gives Scorpion a reason to return, at least until their quarrel is over. If Scorpion is always going to return, it's obvious that he will eventually kill Quan Chi.

Scorpion. He killed the original who now Noob, and if you follow the endings (with the exception of MK4's retake), Subzero is alive because Scorpion has been protecting him. Now, since MK4, Quan Chi is discovered to be the true nemesis of Scorpion, Subzero is using things like a medalion to enhance his powers, obviously this match ends in a TOASTY!!

I think they are equal , but Scorpion has nothing to loose so he may more aggressive.
But Scorpion and Sub Zero aren't the same ennemy anymore. Since MK4 Scorpion seek revenge again Quan Chi. So I think that Scorpion won,t battle with Sub Zero if they don,t have to.
