Problem in Ko-Op

My cousin & I have been playing through on ko-op mode, and have reached a stall point. We've done all the hidden fights & such, including Survival mode. We've even beat the end & the fight with kano; heres where our problem is. After beating Shao Kahn, our game percentage hasn't went up, & once we load the game, its like we never did the final fight, even though it saves after the credits & junk. Our percentage is only 106, & I know it should be higher, because I have 112% with Scorpion on single player. I know you have to beat it with everyone to get the max percentage, but the ko-op % not going up makes no sense. Anyone else have this problem? All help is welcomed.
(in case a few are lazy, I've put the main issue in bold)

It seems you may have a defect in your game console. Unless did you and your cousin try saving the game right before the final fight in Kahn's arena, you know right to the left of JOHNNY CAGE? If so, then it may be the console or even the memory card. Sorry if this doesn't help much.

Nope its not my console or card. The final fight is the only thing that screws up. It does not effect my single player saves. Thanks anyway though.
