Shao Kahn is defanently the hardest cuz if you fight him by normal means you're damn sure gonna lose. He uses his hammer cuz he's a little emo girl that hates to lose.

the hardest one was shaokahn it took too long to beat him specially when he spins with his weapon
any one votes for scorpion,reptile,baraka,etc... then he didn't reach shao-kahn.
he is the hardest boss.

In my opinion, Kano in Survival Mode is the hardest. I don't know if you count that but I had the hardest time beating him. I think it took me 20 tries. I beat Scorpion, Sub-Zero, Reptile, and Ermac in 2 tries even though they were hard too. For the bosses in regular story mode, maybe Baraka, he was annoying as hell. I didn't really have too much trouble with any of the bosses but it did piss me off if you lost to Reptile you had to go through that whole snake B.S. again. I did have trouble with one sub-boss, the second Orochi Hellbeast but not because of him, because of the Demon Generals. They are a major pain in the ass and the first time I played it, I kept trying to beat it without knocking them onto the hooks because for me, it is always difficult to get them on the hooks. It's just something I suck at and so I avoid it where I can.

Shao Kahn.He was kinda easy at first.But,when he got that hammer,things started to get tough.The first time I fought him,I got stuck in the swinging hammer.At that time,I only got two or three hits from Tsung and one from Kintaro.When he swing it,after tht,my hp was 2 to 3 cm long.And when fighting other boss,it took me just one or two mins.Against Kahn,it took me 7 mins.I was running like hell running from tht damn hammer.If I was the ccharacter,I wouldn't throw tht hammer just to break Kahn's helmet.Just take that hammer and kill Kahn using it to make Kahn the easiest boss.
