Rain, who is told of his true past as an Edenian by Kitana, turned against Shao Kahn and allied with the Chosen Ones. In a battle with the Extermination Squads, he mysteriously disappaered. He embarked on a one way suicide mission to destroy Shao Kahn.
(All the information above is based on Rain's MKT bio and ending)
So, if Rain is still working for Shao Kahn near the time of MKD, (Edenia was Shujinko's last visited realm) it means that he actually was Shao Kahn's spy over the Chosen Ones. Rain betrayed Kitana once again. Just like in DOTR.
In conclusion; Rain is the Son of Argus, he was hidden by Argus, adopted by a general, smuggled away as a child during Shao Kahn's invasion, served Shao Kahn like Kitana did since then, Rain had been fighting valiantly for Shao Kahn during the invasion by the time Kitana warned him of his fake (she didn't know that Rain was the Son of Argus) past, Rain kept working for Shao Kahn, Shao Kahn got "killed" by the Deadly Alliance, MKD happened, Quan Chi warned him of his true past. MKA is happening.
